Edit: Oh, I think I get it.
A long series of Steam-only DLC, in which each of the bodies of the Alpha Squad will be discovered one by one at the end of increasingly difficult levels (that can only be unlocked by use of a "Core Key," bought from the energy store for a mere 3600 CE), each accompanied by a cryptic message that will hint at the presence of a greater evil in the core of the Core, which is sealed off by an energy shield that will take another few years to unlock.
Then that will be unlocked, and it will in fact be a sweet tootsie center, surrounded by an ocean of cola and energy drink. The diabeetus rate on Cradle will Skyrocket. Due to the energy in the Core being released, all of the elevators, alchemy machines, and our suits will be permanently powered. The demand for energy will cease to exist. Instead, CE will be replaced by insulin. Your knight must introduce a certain amount into his system for every floor played, and for every item crafted. King Krogmo will also start accepting insulin as a bribe for Lockdown matches. But eventually, the demand for insulin will so far outstrip the supply that only an elite few knights will be able to afford the 132,454,335 crown/per 100 insulin cost. A schism will appear between the haves and have-nots, until the divide becomes too great for Spiral Knight society. Social institutions will collapse, and the entirety of Haven will become a blood-soaked battleground. Thousands will be slaughtered. Great heroes and villains will arise on both sides. Bechamel himself will kill hundreds with his fabulous scissor-blades before finally being overcome by a legion of poverty-stricken knights wearing nothing but proto armor, wielding cobalt blades and screaming "Lower insulin prices, P2P elitists!" All old friendships and alliances will be torn apart in the chaos; guildmates will backstab each other with nary a second thought, all in the name of the almighty insulin.
In time, the streets of Haven shall lie empty, save for the bodies of the slain. The Clockworks will lie barren; torn to pieces, not by Gremlins, but by knights in search of precious resources to sell. The halls of Firestorm Citadel will lie cold, the great fires extinguished by torrents of blood and cola. The Core will sit, empty; drained of its great oceans and tootsie center, every last edible chunk taken and consumed. The few remaining survivors, knights and monsters both, will slowly die out, unable to trust each other.
The last lights of the planet will fade into blackness. Cradle will die.
Another lifeless rock, floating through the vast, unending, and unforgiving void of space. One of trillions of insignificant dots in the night sky.
Nah, Jarfour's right, it's going to be three Snarbolaxes. Oh, and each one will have a different status effect. Yea, that.

Though seriously, I don't know. My guess is that its guardian is some sort of chimera that combines aspects of every creature of the Clockworks. Or the Swarm. Never underestimate the Swarm.

On topic, /vote Swarm. I'd guess it's some sort of Swarm boss, maybe throw the swarm versions of RT, JK, and Snarby in the same room, and when you kill them, two Darkfire Vanas O.o
I like the idea of a swarm boss of some sort, as Extribble suggests. Maybe some giant, morhping blob of swarm? I really hope that it isn't just another rehash of the current bosses though, that's kind of getting old.
There will be a pie. On a plate of solid gold. Boswick will be on the side donning clogs and jogging bottoms. The pie with a plate will be on a ancient greek pillar. The snarbolax will be on a lead with the jelly king playing the harmonica. The mini jellies will be wearing leprechaun hats. Vanaduke will have wings. And a pet tiger. The pie is now SOLID GOLD. Now there is a pig. The pig will eat the pie. There will be tears, balloons and cupcakes. We will drown the pig in shampoo. Dirty pig. The swarm shall appear. The swarm shall eat Sodaaddict. Daarke will take up a hobby of World of Warcraft. I will shoot an arrow and Darrke shall stick to the wall and Daarke shall die. Boost will guard the carcass of the dead pig. Vatel will overcome Boost and nibble the pig. Then someone will bring up Myspace. The world will crumble.
As with all things, the ending will set everything back to where we started.
Don't expect it to be anything worth the weight.
There will be "energy" based mobs, which will ignore any defenses with that 5th damage type. So mobs will do 33% normal, 33% piercing/elemental/shadow and 33% "energy" damage. And the only way to protect against that damage would be toggling a shield device which we will all get that makes that "energy" damage substract you 1-3 mist/CE units from you instead of harming you.
I haven't gotten to the Core, But I have seen what it looked like. I'm predicting that there will be about 5 stage....a powerful boss, and some epic suits & weapons. I hope to reach the core when I am ready.

@Sypsy: My theory is that Knights are actually just floating heads that have to wear robotic suits to move around. That is why we don't have feet. It also explains why the ghost bubble things in that Graveyard mission look like monochrome Knight heads.

Everyone involved with actual operations on Cradle will rebel, and a huge war against Spiral HQ will break out. The whole Skylark crash was set up so we'd have a reason to get to the Core.
Also, the Strangers will help us out, and maybe we'd join forces with the Gremlins for an uneasy alliance.

I like Desmodus' theory. The idea of a faction system would be cool. :D And everyone can choose which side they want to be on.
My opinion: All bosses in multiple arena-style levels with no healing stations or arsenal stations. Players that beat the dungeon will find the ultimate prize, the Power Core that powers the entire Cradle. However, removing it will cause the planet to shut down due to the lack of a power source, and any knights still in the Clockworks will be stuck in there. The Core will seal itself, trapping the players in the core until other players manage to fight their way down to free them. Eventually, Cradle will fall apart and the pieces of the Clockworks will drift away, taking any knights still there with them. The remaining knights will manage to power the Skylark with the Power Core, and set out to rescue the knights that had been trapped on the pieces that have drifted away.
Inside the core......is another core!
The core was used to seal the swarm, we kill tinkinzar and open it, but we discover the problem and seal it again, togheter with the gremilins we discover a way to fight the swarm and we go in there, and we have to fight agnist the corrupted alpha squad and a gyigas-ish swarm boss, after that we magange to remove the corruption from the squad and also discover a new kind of energy that we were needing to rebuild the skylark. The knights set up a base and we now can go from the skylark to cradle without problems. Altought, the swarm is still alive and we have to fight it again to get more energy.
Things that are added/changed:
-all gemilin monsters are now swarm gremilins or rougue gremilins.
-new gear (more gremilin themed items + boss rewards)
-two new areas: the skylark and the knight's homeplanet.
-playable gremilin charcter (to make sure everyone can get one, all players get a fourth character slot).
-new accesories + miscelaneous stuff
-More planets unlocked on future patches.
I also tought on a gremilin-knight race (what would happen if a gremilin had a kid with a knight.), but that would be kinda awkard.
the core will be a land full of wizards, trolls, and much much more, there's gonna be dragons and dungeons, and.....CHUCK NORRIS!
I am okay with all theese wizards, dungeons etc., but ENOUGH CHUCK NORRIS JOKES. Especially since he revealed himself to be a homophobic douchebag, and amolst SUED a person over that silly meme.

After doing the all the missions I am seriously sick of hearing about the alpha squad. Hope they just died, end of story.
In a serious note though...First thing when we descend into the core: Darkness.
Then somehow, the current minerals we have in our inventory will resonate with the core and the core activates, showing light. Although there is light...it is just another endless void of dungeons and monsters being created out of thin air. By going down the changing areas, there will be a safe, unchanged section of the core...a small village occupied by Owlite Magicians and a few friendly Gremlins, were the magicians explain they tried sealing their selves within the core to prevent the ones with evil-intentions to get inside the core. Then...within the village there is a huge control room (a size of a regular dungeon) which is currently offline for using, as the Owlite Magicians and Gremlins have no idea on how to turn it on. However, there are some who protest to even try. And Vaelyn? She finally gets some well-deserved sleep ^^
