Which is better for grinding for rarities? I still haven't gotten my SoLs back from the first Apocrea mission, and the Grinchlin mission.
Missions or Arcade?
I'd say that the arcade is generally better if you skip compounds and decon zone levels. The benefit is that the arcade has arenas and danger rooms, which have more treasure boxes. The missions are still better if you need like one of a specific rarity- if you need say, 1 elite orb, then you can jump to the jelly king or roarmulus twins and make a go for it without messing around in stratum 3.
Royal jelly palace is considered to be the best of missions to grind, with useful token weapons, decent CR drop, as well as chance at both 3-4 star orbs.
With 2 star orbs being cheap to buy and 5star orbs being rarely used you can be sure that this is the best mission for CR, Orbs, and Token items (which can be sold for 3.5k each).
If you want sparks however look for gates with arenas as the multitude of boxes may yield a prize, as of this post date I am fairly certain there is a T1 floor one arena, this should be easy to beat though you may have to play a few times on this low CR paying arena before you find some sparks.
My suggestion is to stick to Royal Jelly Palace (elite).

Arcade has its time, every once in a while (ex: a gate with an arena/clockworks/treasure vault in the 2nd strata).

Very well put. It still hurts me psychologically, to run around the monster.
I prefer the Arcade, specifically for the danger rooms, just because they are fun. The profit is nice too. And I have no objection to arenas.
Whenever I go radiant hunting I'll pretty much speed my way through stratum 5 to get to a box-heavy stratum 6(if there's a gate for that). Usually I have something off to the side of my screen, like a youtube video or a TV show, so it becomes a little less of me grinding spiral knights and more multiple entertainment. In stratum 6 I usually kill all the monsters as even strata are great money makers.
If you're running only for rarities, I still say go arcade, but as others have suggested, skip monsters and go for prize boxes. It might be more worth your while to kill monsters and do the whole energy conversion then buy the rarities, but those just aren't the same as earning them.
Check the arcade data from the link to analyze the arcade potential. Arenas blow any mission out of the water.
T2 boss missions total 32 boxes for the entire mission, making them rank better than about 50% of arcade depths.
As comparison, arenas have 31 boxes if you complete all 3 sections.
I don't yet have enough data to support it, but I would recommend not farming SoLs in T1/2 currently.

I can't not kill enemies. It does not feel right at all.
And as others have said, aim for arenas, they give the most boxes per level, or farm RJP, it gives almost as many boxes.
