Best weapon is the Blitz needle.
It has the highest neutral DPS of any weapon.

All the above are terrific. Don't forget Electron Vortex, though. It can do wonders against large crowds if you bring something good along.
All in all, my list of best weapons are:
* Combuster and Acheron
* Warmaster Rocket Hammer
* Blitz Needle and Grim Repeater
* Alchemers
* Magnuses
* Electron Vortex whenever you're fighting at least 5-6 enemies
* The haze bombs are all insanely useful although not at all times - they're all quite situational
* Dark Retribution
* Dark Briar Barrage

Catalyzers are the best at doing the most troll to team efforts for the least damage output. Pulsar may be a king of gun trolling, but Catalyzer is the god of gun trolling. With the Catalyzer, enemies either get pushed in random directions with limited explosive damage, or you miss and deal no damage.
With Pulsar, the knockback is less chaotic than Catalyzer, and you can deal more consistent damage.

Best shadow sword is archeron.
Best elemental sword is warhammer.
Piercing swords suck, don't get one.
Best shadow gun is ambiguously umbra driver.
Best elemental gun is overcharged mixmaster followed closely by Polaris.
Best pierce gun is blitz needle.
I have no idea about bombs.

Most five star weapons are the best at something. Blitz needle deals high damage up close to one target, but alchemers deal safter damage to one target, and tortofists deal much higher damage against a lot of targets; in turn, strafing guns are stronger than all three when charge time reduction isn't present in your build. There's a time and place for almost every weapon, granted some more so than others.
But in terms of a general best overall, I'd vote iron slug. Slug's biggest weak point is probably the Vanaduke fight, but one could formulate a strategy for even that using slug's ability to pierce deadnaut shields and stun-- two things that can help keep Vanaduke and his minions in check. It would be slow and painful but doable. Slug counters all other bosses almost perfectly (as they are piercable), and has access to gunner buffs in addition to chaos/black kat meaning Seerus, padded lines, even the now somewhat lackluster cowboy lines to ensure that it can maximize damage, charge time and even gather some form of ASI if desired. Slug trumps the brandishes on a number of fronts- range, single target damage, but most of all general usability everywhere via being a normal weapon. Combuster can't be the best general use weapon because of C42, whereas acheron can't be the best general use weapon because of firestorm citadel. If you counted combuster and acheron as the same weapon (i.e. planned to craft both and use appropriately), then it would be much closer. Other weapons can do things better than slug, but if you could only have one weapon slug would be a pretty decent choice.

I've hit Vanaduke multiple
I've hit Vanaduke multiple times with the Slug. Not as many as the Twins or the Duke Of Jello, but certainly multiple hits.
I just really want them to fix the whole knockback thing with the Slug. It needs to knock stuff the direction it is being fired, not the direction the monster is facing.

Right. You can hit Vanaduke 2, maybe 3 times.. but not 10 times.
This has been asked many times. There is no answer. The game is not very well balanced, but it's not so badly balanced that there is one weapon that beats all of the others.
That said, contenders would certainly include
* Acheron, Combuster/Voltedge
* Warmaster Rocket Hammer
* Blitz Needle, maybe Grim Repeater
* Dark Retribution
