I had bought the Auction Room upgrade for the Guild Hall to replace the Alchemy Room, and then bought the second for the room right beside it shortly after. However, neither of them had been updated to the Hall yet.

You have to have Published the Guild Hall using the Command Console while in Design Mode.
When it "regenerates" it just refreshes Design Mode with the new room and doesn't Publish your changes.
