if I have 2 3DS, they both have the same game downloaded on their sperate SD cards (with different data on the different games of course), if I put the SD card from one in the other, will I be able to play with the one that the SD card was from's game data, or will it just not work?

I don't want to know how to transfer data between SD cards, I want to know if I put a SD card in anouther 3DS, will I be able to play with the data from that SD card

If I switch memory cards between playstations, it works.
Give it a try! If something goes wrong (which I really doubt), you can always take it to technical support to fix it.
