This is an odd one but I noticed when I'm hit by a chromalisk in a treasure vault he someone knocks my health capsules out of my quickbar and they disappear. Nothing too horrible but it's a bit annoying.

Intended, yes, but if they steal a stack of two or three, and you kill it, you only get one back. :/

You are only supposed to get one back I belive. Sometimes none, so it's best to just kill them quickly. I guess this is how the gamemakers made peircing defense useful.
I'm fairly sure that's intended. The Kleptolisk attack is meant to steal vials, pills and pods. Not just one at a time either, they can steal a stack of three at once!
