I have been playing a lot of iPod/online games and I saw that they had jokes related to the game on the loading screen. I know it doesn't really impact the game but it help people see the fun in the game.
Examples: Preparing lag spikes, feeding wolvers, raising CE prices, playing with snipes...
That is all I can come up with but I bet there is many more.

Joking from the problem which are pathetic beggars, making fun of lack of asia/oceania server, having fun from lags experienced by lot of players and manipulation of CE price? Turning those into jokes would make things even worse.
Better stick to feeding wolvers and playing with snipes.
Seriously, none of them sound funny. In fact, you want to sell problems(minor or major, doesn't matter) of the game as cheap jokes.
I don't think it's needed.
The only thing that in my honest opinion should ever appear on a loading screen should be game-tips and maybe some art... and maybe, just maybe something like funfacts/random stuff(Example: "Snipes are wonderful little critters. You should always respect them on your journey through the clockworks."), or, if the game itself doesn't take itself too serious(and Spiral Knights isn't supposed to be a parody, I guess), outright mockerys instead of tips, or, as I call them, the anti-tips(Example: After dying in stratum 1: "You know, if you already die in the easiest section of the game, then these tips won't bring you any further, either.").
However, jokes based on the problems of the game simply suck. They don't bring anyone to laugh. Not even me. And I'm someone who laughs after almost every joke.

Initializing Server Crash, Banning Beggers, You can run but you cant jump!, Increasing energy costs..., Turning on Mecha Knights..., Lazers And Explosions Galore!, Getting chased by Gremlins..., No Asian Server, Asians!, Turning Clockworks Cogs..., Filling Pipes,
Im asian so im not racist. (And we do need an Asian Server. Suggested many times lol.)
