There's little reason not to other than the fact that the conversion is a permanent function. You can access SK through Steam, buy CE through your Steam Wallet, shift+tab to the Steam hud while in-game in SK, and should Steam ever be down, you can still access SK through workarounds via the standalone client (plenty of topics on it over the forum).
I have it on Steam and love it, but some people just don't want to; amn't totally sure why, though. *shrug*
Steam account rewards? Such as the Steam Mask or the Steam-promos (like the hats going on right now)? If so, then yes, you'll be able to get them just fine~
