I think I have this figured out
You deposit crystals into them, and depending what goes in, depends on the content of said gate's dungeons?
Please correct me if I am wrong, the in game NPC's dopn't really explain it well for me.

Also if you could specify what exactly the NPCS are saying that doesn't make sense to you I am sure that'd be valuable feedback for the developers.
Correct. If you have noticed the majority colours in each gate, that is the community (for the most part) trying to create certain coloured gates in attempt to figure out what makes what.
