I havent played in awhile and apparently they added a new tutorial and revamped the heat and crafting system. Some missions gave the Advanced Orbs of Alchemy that I need upon completion, the thing is, i already completed those. How do I get the rewards for those?

algorithms are the solutions to any problem.
if you logged on in 2-3 months from the sprite update, you recieved a mail containing all the new rewards. unfortunately mails expire in a month. contact support, see if they can help you.

You could just buy advanced orbs from the supply depot.

I agree that you could send an e-mail to support requesting the mission rewards. If that doesn't work, then you're in FAQ territory:
