Team Fortress 2. Yes, I know that's a little obvious, but since we already have LD and TF2 already has something resembling a story, all that would really be needed is assigning different armor sets to each class (Scout is obviously a Wolver clone, etc.) and you've got something that might actually work.
If I really wanted to stretch things, I'd suggest Men of War with the Spiral Order as the Americans and the Crimson Order as the Germans. I don't know how many tanks you feel like drawing, though.

Since Sonic the Hedgehog is presumably in the same universe as Spiral Knights, one can assume the entirety of Super Smash Bros. is included there as well. Mario, Pokémon, Metroid, and Legend of Zelda, etc. But wait, Link from the Zelda series was also in Soul Caliber! What other series appear there? Star Wars, and God of War, with which opens the door to even more insane crossovers.
Let's make this mashup a giant mess.

whimsicality, spiral knights is an alternate universe
which means a spiral pod can land on any planet or universe. no star wars,OK? but that doesn't mean i cant have there ships crash together in one point. the theme is that the gremlins accidentally cross alternate universes with others. so this is what came up. also the sonic in cradle is a gremlin. and the peeps who r human are now knights. dude. this is the story. a long long time ago. when the universe was whole.(not in real life but a man made universe in her computer.) a gremlin was messing with magic, and split the universe in pieces. later, the gremlins were trying to make them whole again. it worked, but universes only collided in a pair instead of whole. which brings u these alternate universes. also because of time travelers(who should not even be messing with time.) made alternate universes. that's the story.

Personally, FTL is all about ship/crew management, and since SK only have one notible ship and one race that can operate ships (while FTL has multiple races that fill different roles*) I just don't see how the two can combine.

FTL is a smaller game that can be edited greatly. Integrating them would be as simple as making a skylark ship, a spiral race, and a few new weapons. For a comic? Maybe not. But its one of the few games that I actually care to play, so of course I think its the best idea.

What my idea for a Spiral
What my idea for a Spiral Knights X FTL was where the different monster families are classified into cruisers and ships, let's just say our Kestrel here is a miniature Skylark and now the Gremlins have a fleet. Make the Constructs the Engies and the Strangers as Zoltan. Show the Knights aboard the Kestrel/Skylark fighting their way over to the Flagship, flown by Warmaster Seerus maybe? It's just a little idea with a (bit) of storyline warping and fitting in the right pieces
