For some Reason when I open up spiral knights, the top part of the game screen gets cut off. I think It's something to do with the size of my computer screen but I'm not sure.

This should be in Technical Support.
Simply open the options menu and choose a lower resolution while in windowed mode. That will give you a smaller window with no cut-off.
