For example, if I have an owlite shield and a recipe for a horned owlite shield, can I use it even though it is bonded? Or is that not possible?

You CAN use bound equipment, but you have to un-equip them first.
Once you've crafted the upgrade, you can re-equip----but the upgrade will already be bound to you no matter what.
