So, I am sick of dying in the clockworks from lag momentary disconnections!
Whenever I disconnect, I fear the fear of DEATH.
So I hop back in and I'm dead...
*rage quit at this point*

The game provides you to HOP back into the mission when you disconnect or wherever you were previously a few seconds ago.
Anyways, wouldn't it be GREAT to have an AUTO-PROTECT SYSTEM when your in the CLOCKWORKS and you disconnect from the game or go walking off someone else's screen!?

YES IT WOULD!

The game sort of does that

The game sort of does that with full-on disconnections. However, there's no real way to fully pause the game until you get back in co-op due to servers.
Though maybe a pause function might work for a solo, locked party. Even so, that could be pretty easily abused, so while it sounds like a good idea it might do more harm than anything; don't want a bunch of people sitting around, indefinitely AFK in Clockworks levels.

Eh.

There is something of that sort already, however this sort of thing should only kick in when the player is disconnected from the server, meaning the disconnect icon. Would make them act as a dead player to everything and prevent damage to them (e.g., no loot drops, no capturing points in lockdown, teleporting to party buttons, etc). In this case however, the player has a bit of time between their computer's disconnect and the server's recognition of the disconnect that they can take full damage.

As of right now being D/C'd doesn't prevent death, however it does prevent revives (i.e. the ER). Making it make you invincible would help, and although it could be abused in one sense, removing loot drops would make not worth it.
Only way to abuse it right now would be to bring an alt, D/C your alt, complete a hard arena, then reconnect the alt for the treasure room. Boxes don't drop much of selling value outside of a rare item drop, so attempting to alt farm with this would be possible but not very lucrative.

How about instead of creating hackjob systems to help reduce how painful a problem is, you just fix the problem. Don't have the game log you out when you didn't press the log-out button/close the window/afk for 15 minutes, fix the absolutely horrendous netcode issues regarding new players joining (and blocks being created, i.e. RT) causing your client to stop refreshing the graphics until all the new data is loaded, and stop the total rubbish position prediction/correction whatever the heck this is that serves no purpose except to mock you
