So I downloaded Spiral Knights on Steam, but I had played it prior to it being available on Steam.
When I opened it it logged me in with my Steam account and prompted me to make a new character. I know I can log in with my Sega Pass but my question is will I still get the the features from Steam if I'm using my Sega Pass? (Achievements, exclusive items, etc.)

I just submitted two tickets to a GM and received the following reply.
"Greetings! I'm afraid it is not currently possible to bind an already existing Spiral Knights account with a Steam account. This is something we are looking into supporting in the future, but we cannot promise that it will be coming. Sorry!
Keep in mind that you can still play Spiral Knights through the Steam launcher using an existing account, but you will need to uncheck the "use Steam account" option in the login screen."
I submitted another ticket asking if the GM personally felt screwing established Spiral Knights players who also game through Steam was fair. He sent me this...
"As I said, existing accounts are not currently being merged with Steam accounts. This means any Steam exclusives will be limited to accounts that have been created through Steam itself. We would certainly love to offer a way for players to merge their accounts, but right now it's not something that is available.
I can leave this request open in the queue for a while if you prefer, but this is a technical matter that the developers are already looking into. The Game Masters really can't do anything about it in the meantime. Sorry."
Thank you Three Rings for the exciting announcement that SK is now available on Steam. I've been playing for about a month and have ~72 hours logged on a single character and have spent $45 on CE with the intention (until today) of spending much more. This is a slap in the face: "This means any Steam exclusives will be limited to accounts that have been created through Steam itself."

Yeah, that makes no sense
I have a tier 5 character with 30 bucks burnt on this game and far too many hours.
Hopefully they allow account merge soon, I have no intention of starting from the start again

Please announce, as it will just make TF2 players angry if not announced. If not announced, it will be leaked anyway soon after it is discovered. So better to announce it up front.. Trade Fortress 2 ( aka hat fortress 2) is all about their hats :D

The TF2 hat is more of Valve's thing to do. It would spoil their party. They said they were going to start the week of harping on the Free to Play on Wednesday. You're going to have to wait for now.

In the past, TF2 promotional
In the past, TF2 promotional hats were awarded via methods such as
1) Getting an achievement in the other game (such as Hat Trick in Alien Swarm for surviving multiple stages), or
2) Just having the game on your account and then logging into TF2 once the hat giveaway's been activated (such as purchasing Portal 2 for a wearable pin, or owning the whole Potato Sack for the potato hat), or
3) Performing certain achievements/tasks in the other game that award materials in TF2, which can then be assembled into the hat (Don't worry! There's no Energy cost to craft in TF2!)
Perhaps also relevant: having certain hats in TF2 unlocked them for use in Portal 2 (such as the Pyro Beanie). So it is possible that you might need that helmet (one of the later Cobalt helms, not actually the Spiral Sallet) in order to unlock it in TF2. I find this one to be unlikely, though.
EDIT: We might've found it. According to the TF2 wiki page about the hat:
"According to the game files, this hat appears to be tied to the Spiral Knights achievement "Mission Accomplished". The exact connection is unclear."
Current accounts and the new Steam system to not appear to cross over at this point. The dev team is looking into it, but no promises have been made.
