Remove the unattainable stuff would you? I'm one short and I was 400 minerals short of that one. At least remove their protected status.
I wonder how completion rates are calculated. If SK goes down and is removed, will it cease to count towards it?

That's very odd. I rarely browse the forums, but several times over the years, I've seen people claim that those achievements are hidden. For me, however, that's definitely not the case. I'm in the same boat as Putkis, and here's a compact screenshot of what it looks like on my end: http://puu.sh/nEilp/3bfc79304c.png Even in the steam web browser it isn't hidden, nor is it hidden on any of my other pages where I can view my spiral knights achievements.
It's always bugged me just as much as Putkis and I'd be happy if they fixed that glaring mistake - and many others - instead of putting out more useless cosmetic updates or more recycled content that's already existed in the game for many years.
Some achievements display differently, depending on whether you've achieved them or not. At...

They should just have making sprite food or doing the mineral prestige missions count towards the total.
But then there's still Walk It Off...
This was discussed back when they were removed. The achievements themselves are legacy achievements, and the developers either didn't want to remove them from steam or simply couldn't. They settled for the only option Steam gave them, which was a "hidden" option.
That being said, we have the legacy achievements in-game on our achievement page. I wouldn't be against having them pulled off Steam as long as they're still connected to our knight.
