Im debating about sticking with Apprentice because it shows that I've been playing for a long time. However, what am I missing out on if I stick to being an Apprentice?

Wouldn't you also miss out on the mission rewards such as sparks of life and alchemy orbs, though? I may be mistaken, as it has been quite a while.
Are mission rewards actually good for farming? Like can you spam the mission over and over again, or is it a one time deal.
You get mission rewards one time, but if you're already fairly well verse in the game, the mission rewards are kinda a nice bonus.
You can't get 5* equipment as an apprentice. Higher starred gear and Tier access is locked behind rank. You need to rank up in mission until Defender to get 5*.
Thunder-The-Bright, the original poster got 5-star stuff before the ranks were introduced, and then never bothered to do the rank missions. So s/he is a 5-star apprentice.
Content, maybe you should make another knight and use it to progress through the rank missions, just so you can see the special moments (such as Arkus). Then you can decide whether to do the same with your main knight.

Missions are cool if you haven't done them before, the alt idea is a good one. I'd keep the 5* apprentice knight just for legacy sake or something.
Most of the missions are just repackaged Arcade content. At least Arkus was a genuinely new mini-boss, with new attacks and even a little plot.
What in the missions is more special than Arkus? Not much. Maybe a couple of the most recent missions, with the rocket switches and the core.
For the most part, early game has a large number of unique missions, and end-game has a large number of unique missions. The middle section of the game has mostly more of the same, with some unique levels tossed into the mix (ie, compact areas). By staying at apprentice rank you need to be invited to go on missions, and additionally, farming boss levels will prove more time-consuming due to the need to run through the previous stratum to reach the proper boss depth - unless you can get someone else to invite you along.
You'll miss out on easy access to some late-game farming grounds. Dreams and Nightmares (the final playable mission we have right now) is the build up of the first several years of the game, where the core opening was just a vague possibility. It also is one of the best time-efficient ways to farm for radiant fire crystals, should you be able to survive against swarm monsters.
You also miss out on prestige missions, and as such, event mission and their rewards (caketastrophe tokens for saving biscotti's kitchen, as an example), and danger missions. You can still join parties if invited to them to play the content, but you won't be able to start parties or get their unique rewards. Additionally, you won't have easy access to certain "event farming" missions, such as 8-1's Weight of Darkness, or 9-2's Alone in the Dark, which are some of the best levels to farm for Black Kats when the Kataclysmic Confrontation event rolls around.
As others have said, you'll miss out on lots of lore that is built into the missions and their descriptions. If you're a lore junkie such as myself, reading what NPCs have to say is exciting. Hahn is quite the character.
Lastly, you'll miss out on seeing the Lab go through its many iterations in reflection of your rank.
So yes, you'll be missing out on a rather hefty chunk of the game, however if you're in here to bash skulls then you can always get an invite and take on the monsters of the deep.
in short: mostly only the missions with lore and unique levels (for example sword of the fallen or dream and nightmares) in fact you only will miss lore, because most of the levels from the missions are the same you have played from arcade with minors modification to fit mission lore.
