This happened to me three times: in middle of an important battle(those that lock you in a room), the usual battle music stops and the gates opens as if i had killed all enemies but there was a Lichen Colony alive! It's as if the Colony does'nt count as enemy or something. The affected level are mechanized mile's energy gate and one Royal Jelly level.

Related to the OP: the same thing happens with Lichens in Danger Rooms as well. If you unknowingly let Lichens combine and defeat all of the other enemies the next wave will start. This is extremely bad when you are in T3, as you can end up with Several Giant Lichen Colonies at worst. The same happens with Wolvers in Danger Rooms.

Just adding my voice.
I've seen this happen a ton with Wolvers in Danger Rooms [always kill them first 'less it's the last wave] and whatever the lowest level of Jelly is, anywhere in the game - mini-jellies at the Palace, and normal Jellies in Danger Rooms or Arenas. As long as you know to expect it, it's not that bad, but I doubt it's something that is intended to happen.
I've noticed a similar phenomenon occur in levels where there are zombie totems. So long as all the zombies that spawned have been killed at least once (regardless of whether they've subsequently arisen), the gate will open, regardless of whether there are still zombies walking around.
I think the issue lies in how the game tracks when all the monsters are gone in a room. When lichens merge or when zombies arise, the game probably treats the resulting monster as a new entity; however, that new entity doesn't have whatever marker the room is looking for because it spawned from an event other than the "spawn monsters for this room now" one. The game checks to see whether all the monsters it spawned for the room are dead, and that's when it opens the gate; it doesn't care that some of them died to create a new monster.
