It depends.
If the weapon itself has CTR, then only that weapon is affected. It would not affect anything else in your loadout, even if it were the same type of weapon.
Examples:
You have a Freezing Vaporizer and a Blaster. The Vaporizer has a CTR UV. The Vaporizer takes less time to charge. The Blaster charges at its normal speed.
You have two Firotech Alchemers, let's call them Rarity and Sparkle. Rarity has a CTR UV; Sparkle does not. Rarity charges faster than Sparkle. Sparkle has a damage bonus vs Slimes; Sparkle kills Slimes faster than Rarity.
If you are wearing an armor that has CTR, then it will affect the weapon type for which it is specified.

You are wearing a Spiral Demo Suit that grants CTR for Bombs; you have two Nitronomes, let's call them AJ and Pinkie. You also have a Graviton Bomb named Dash.
