Tonight I was playing Spiral Knights in Tier 2 and noticed when I attacked Beasts and Gremlins (both strongly resistant to Elemental) with my Boltbrand (a little more than 6 bars shown of elemental and normal damage) the numbers of my attack showed as gray (resistant to damage type) and did about 55 damage. When I attacked the same creatures using my Grintovec (updated Troika, 3 and a half bars shown normal damage) the attack appeared blue (average resistant) and did between 62 and I believe 83 damage. From the guide on damage type it says "Attacks may have a dual damage type. This is basically treated as two attacks happening simultaneously. For example, a fiery sword may output 25 normal damage and 25 elemental damage with each strike". I am curious if possibly the Boltbrand is only doing the elemental damage or if the damage of normal and elemental is both treated as highly resistant. I have heard the graphics may not be totally accurate, but a three star sword with almost half the normal damage of a four star sword doing more damage seems way off. Anyone else have thoughts on this, or is there something obvious I am missing I didn't read in the guides?

Also you're comparing a three hit sword to a two hit sword - the damage bars are suppose to be representative of the entire combo not individual hits.
In other words if you had a two hit sword and a three hit sword that only did normal and their damage bars were equal then each individual hit of the two hit sword would be greater than the individual hits of the three hit sword. Total/2 > Total/3.

From what you say the game is working perfectly, you just haven't considered all the factors and mechanics, which I'm too lazy to type.
The length of bars in the weapon stats are very misleading, I would recommend ignoring them and using damage data tables instead when available.
The bonus and weak damage colors relate to how much of that weapon's damage is being counted as bonus, neutral or weak.
With the Boltbrand, you are doing 55 damage on a Beast. That works out to approximately 45 Normal Damage + (45 Elemental Damage * 0.2 Resistance) ~= 55 damage total... so the coloring shows up as poor damage since the elemental portion is heavily resisted. Against a slime at that same depth the sword would probably do about 90 damage = 45 Normal + (45 Elemental * 1 Neutral.) And to Undead it would do about 99 damage = 45 Normal + (45 Elemental * 1.2 Weakness.)
The numbers on Undead should show up as a bonus, but does not always. The damage coloring glitch particularly occurs in T1 and the first half of T2. This is because there are other factors that go into the coloring that we don't yet understand. It still does the properly calculated bonus damage, it just doesn't show bonus coloring since the bonus damage doesn't reach some unknown threshold that triggers the color change.
(Obviously these number are just an example, the actual damage and formulas vary by depth, weapon and mob type.)
Grintovec is pure normal damage, so it should always show up as neutral damage to everything since no mobs are weak/strong vs neutral.
For the same reason, you can take a Proto Sword deep into Tier 3 and it'll show as "neutral" damage even though it is only doing 11-12 damage per hit.
