Im not really sure how to use this.
I use a logitech controller, and I like to map the 1234 hot keys to the right analog
click the gear in the upper left corner with your controller plugged in
click the controls sub -menu
there are three rows labeled key 1 key 2 and key 3
it does not matter which one you click, just make sure you dont disable your mouse accidently by overwriting an input, remember you have three choices
for each input
you then press the corresponding button on your controller (note: I used the digital not the analog for assigning directional inputs)

Nothing beats a few good mouse clicks with wsad, but I like to use a controller instead from time to time.
Xbox 360 controllers with a wire should work perfectly with a Windows 7 system, as far as I know.
I've managed to get a PS3 controller via USB working as well, but it isn't as easy to set up, and requires some sort of program to allow the controller to work properly any time you think of plugging it in. (from my experience). Without a Bluetooth dongle, you're stuck with using wires.
I do like that Spiral Knights recognizes controller inputs from nonstandard USB controllers. I remember when Super Meat Boy on Steam only had 360 controller support at the time, and had trouble even recognizing my input with other controllers.
Whenever that happens I just use JoytoKey, but I haven't seen a need to recently anywhere... and nothing but frustration occurs when JoytoKey won't allow a specific key combination.

One I personally like to use is a PSX Dualshock.
I know some one playing SK on a Windows machine (though I don't remember which generation- I think it's XP, but I was not paying enough attention to be entirely sure.) who noticed something interesting that might be relevent to this problem. I am told that SK only recognises the USB controller if it was plugged in and acknowledged by Windows before launching the game. Please pardon my failure to remember that earlier.

I use a wired 360 controller; plug / play / remap keys / done
I run bootcamp, so I'm always on the PC side when I play, but also run it on mac side when I have some work. Gotta warn you though... using guns takes some getting used to on the controller. I remapped my 4 strafing directions on the D pad and use that to move while other hand on the mouse to fire and aim. However, swords and bombs feel great on it.
Okay, so I recently downloaded Spiral Knights after playing at my friends' house. I played with his XBOX 360 WIRED USB controller with zero problems.. Fast forward to now.. I have Spiral Knights downloaded, an account made, and all the drivers for my WIRED XBOX 360 Controller are up to date. I even made sure it wasn't the controller by testing it on another game through Steam. So, I have the controller plugged in, have changed the controls to gamepad, and Spiral Knights is ready to be clicked. I click it and the game comes up.. I sign in, pick my character, and then it launches me to the game.. My character stands there motionless while I fiddle with my WIRED XBOX 360 controller to see whats wrong.. Cable was secure and everything else was in order.. So, it must be a problem with Spiral Knights..
I even uninstalled SK twice and reinstalled only to be greeted with the same problem.... Any help?
@Herbasaurus, did you change the controller settings to Game Controller before you logged back into SK with the controller connected? If the game is configured to use mouse/keyboard it won't 'see' the controller. You probably did this, but I thought I'd ask you to verify.
What? I thought it's plug-and-play. I'm not even using Windows, but I simply plugged an XBox 360 controller into a USB port and it worked in Spiral Knights without any finangling. So far as I know, it should be the same for every one since Microsoft intended to establish their gamepad as a "standard" ubiquitous option for PC users too.
What have you tried that did not work? If you give some clues it might help some one figure out what you're doing wrong. I guess it's possible that Mac OS does not have such easy support, so are you using that? Are you playing SK from an installed client or through your browser? I'm using the installed client, and only know that version to have joystick support. Also, please forgive me if I'm insulting your intelligence, but did you read the manual? IIRC the "cordless" version ONLY communicates by radio so you need to buy a USB dongle to use it with anything lacking support for whatever protocol it uses. I know it's crazy unintuitive to have a USB connection for a human input device which is only used for power, but that's how both Microsoft and Sony set up their "cordless" gamepads. :( I don't remember whether it's an XBox-specific thing or something that new PCs might have built-in, since I personally don't mess with it, but it should be easy to look up if you have that version.
edit: It looks like the "wireless" controller uses a proprietary protocol, so our PCs probably don't have an interface. :( If you're using that controller, the dongle is the only way to go. In case that's what you need, it's called a "Microsoft Wireless Gaming Reciever" and the first price quote I saw was 20 USD which means a proper search should turn up that price or better.
