I kept getting this error message "we were unable to download necessary files after five attempts. You can try running the application again, but if it fails you may need to uninstall and reinstall". So I did as it said and uninstalled/reinstalled, only to have it go through the same thing (except it takes 10x longer to go through the five retries).
Played yesterday and everything was fine.

That log was from yesterday. I tried to update again today. Same problem. Same launcher.log (bar dates).
Try deleting the entire /rsrc/ folder, that'll clear out the main game files to stop any write conflicts. Also, check the digest.txt and getdown.txt to make sure the contents are readable text.
After trying that, the patching froze at some point (I left it running while away). I closed it and opened it again for another attempt and it downloaded/validated quickly, directly after that it launched the game automatically as normal after updates. It took longer than usual to open the actual game, but all appears to be well!
tl;dr: It worked! Thank you both so much.
The game is downloaded in a collection of archive files (basically zips), so it has to unpack itself during updates or repair installs. Thats why it takes a bit longer to launch right after an udpate. But as for the main issue, sometimes the file permissions get messed up or security software blocks writes as suspicious activity. Since you deleted everything manually, theres nothing for it to conflict with when it unpacks the files into the folder.

Its not that complicated. rsrc has all the game resources, and all he did was delete the folder so the game is forced to download the missing files.
Rightclick the following links and save as in your Spiral Knights directory (overwrite existing files):
getdown.txt
digest.txt
Then find the file called version.txt in your installation directory and replace the contents with 20111116121219.
Then try launching the game to patch as normal.
