Well I was just going to upgrade my autogun so I'd have a 3* gun, but I don't know which is best to turn it into, needle shot, toxic needle, or the pepperbox. Please give suggestions.
What is best: needle shot, toxic needle, or pepperbox?

Needle shot without a doubt.
Needle shot without a doubt. But if you are a beginner, you may consider not upgrading your autogun at the moment and work on other weapons before.
Autogun are notably difficult to use, and their main use is FSC, the T3 boss gate. Outside of that, while being good on beasts and fiends, it requires considerable skill to use properly, and is a high risk, high reward (meaning it will one shot pretty much everything with the charge, but leave you wide open to any counter-attack if you don't use it well).

Blitz or Plague lines
Blitz and Plague needle lines are both similar and have very good merits in situations where they're actually used.
The Plague needle sacrifices damage but gains poison, Blitz needle does pure damage.
If you have friends that use either of the two they also work brilliantly in combination, assuming both users are competent, that is.
needle shot it becomes one of the best pierce guns in the game
