I was wondering, when you turn in crystals for prestige missions do they get counted towards achievements such as Master Miner or are they not counted at all since you're getting prestige as an award rather than crowns?

I doubt it. If you look at the description for Miner achievements, it says "Deposit X minerals into a gate."
