I want to know if the damage increase on weapons is limited to a certain point, like the charge time or attack speed time.
I have the shadowsun set so I already got a damage boost on my guns, so I would like to know if buying a trushot module is going to make that big a difference or if I have reached a maximum damage boost available.

From what I understand, not only does damage increase cap, but if you have, say, very high against undead and very high damage increase then 2 damage increase is being perfectly wasted on undeads.

Yes, that's correct. It's all explained really explicitly at the wiki page "Abilities".
See the wiki page "Abilities". Damage bonus is capped at Maximum! (+6). Until that point, each level of damage bonus gives you maybe 7% increase on damage.
