Repeatedly do either the

Repeatedly do either the mission "Built to Destroy" or "The Sovereign Slime"
Those missions give 2,000-3,500 Per run even without fighting the boss.
The boss rewards are quite very good as well but if you want to sell boss rewards, I suggest selling pulsars from the Roarmulus Twins as I heard they are high in demand compared to the Antigua, Sealed sword and catalyzer.

Processing Thoughts of You Always

Boss missions give good payouts.
Keep running IMF if your computer can cope with it.
You may wish to obtain a Nightblade to help with the Gremlins and Quicksilvers.
As Giga says, pulsars sell reasonably well.
However, I would recommend you find a buyer before you unbind one for sale.
It will make your life much easier.

I can make about 6.5k to 8k per tier 2 clockwork run in the arcade (80 mist).

Glimpse through this wiki article to learn the basics of reading a Gate Map: http://wiki.spiralknights.com/Gate

Then, find a gate that has either the Ironclaw Munitions Factor (Roarmulus Twins) or the Royal Jelly Palace (Royal Jelly / Jelly King), pick the one with the most arenas between Moorcroft and the respective boss strata, and then hit as many of them as possible, followed by killing the boss. If you hit no arenas, you'll walk away with about 6.5k. If you hit 1 or 2, you'll be at around 7k to 7.5k, and if you hit 3, you'll be at about 8k.

What makes Arcade runs really profitable, especially tier 2 runs, is a Stranger by the name of Basil, who waits at Depth 13. He sells random recipes that you can buy, and then resell. Certain 3* recipes can sell for a MASSIVE fortune. Off the top of my head:
- Twisted Spine Cone Recipe (3*) is 4k at Basil, but sells on the Auction House for 9k
- Twisted Snarble Barb Recipe (3*) is 4k at Basil, but sells on the Auction House for 11k
- Twisted Targe Recipe (3*) is 4k at Basil, but sells on the Auction House for 14k
- Kilowatt Pulsar Recipe (3*) is 4k at Basil, but sells on the Auction House for over 16k

Basil sells random recipes, so you may not always see recipes like the ones listed above. However the right recipes can get you a profit of about 2k to 3k. Other good recipes that I can think of would be:
- Toxic Catalyzer (3*)
- Graviton Charge (3*)
- Heavy Pulsar (3*)
- Industrial Catalyzer (3*)

These recipes may not sell that good, but worse comes to worse you'll at least get your 4k back. Most of the time, they'll sell for 6k to 7k, giving you a pretty nice profit.

EDIT** Missions are technically the most profitable, but I'm mentally and physically incapable of doing the exact same levels 3 times or more in the same sitting. I just get bored out of my mind. So this is technically less profitable than mission grinding, but it doesn't drive me insane.

I don't see why Graviton

I don't see why Graviton Charge recipes would profitable, as you can pick them up from pre-RJP mission Basil unbound for normal price.

Oh really? I'll have to double check that. I just remember selling one of the recipes for 7k.

T3 was difficult for me too

but having a guild actually helps so significantly I managed to get to T3 thanks to guilds.
