Relating to OP, I think just Elucid getting infected with an extremely high dosage of the swarm would be awesome. The rest could be like chattering their teeth.

This Could Work
I think that the final battle may include Knights/Gremlins alliance. You can also fight alongside Alpha Squad. The Skylark could somehow be used in the finale.....Maybe in a last ditch effort, the Core gives the knights tons of energy to fight back the Swarm with! Oh it'll be epic!

It could be a super epic final battle.....For the FIRST part of the game......But what would be the second? War against the Swarm? Skylark salvation with some nasty problems? Core loses its power? (Insert super dark story line here)?

You're right in a few ways...but no.
The Core is a god, if you want to put it like that. But one of evil. He is in shackles, being slowly drained until he dies. His nearly limitless power is so vast that it takes a millennium for it all to be sapped. She (He? It? They?) who speaks to you in the sanctuaries are actually guardians of the core.
The Core Monster's bonds are weakening, too...the swarm is seeping through the cracks. Ooh boy.
