No you can't. You were only able to buy it in the old rescue camp. The bomb and gun merchant doesn't sell them.

The proto-gun is the only one that is unobtainable. The proto sword and bomb can be bought from and Quillion and Ricasso, respectively.
im pretty sure you can buy it from the npc
