Is there a way to extend the timer on when the game logs you out automatically? I was about 5 depths in and needed to break for a snack. When I returned I was at the login and ended up back in Haven. Is there another way around it if not a setting?

short of making yourself a macro for having the mouse move every few seconds... dont leave your computer lol
I did the same thing but ended up dying. Somehow a wolver snuck from some room that must have been miles from my position. But if you're sure you've cleared everything, do what I do for breaks: get something relatively heavy (a stapler usually does it) and place it on your attack button. It will charge the weapon you're holding as long as the button is pressed, and keep charging it. Because you're technically performing an action: Voila! AFK without the use of a macro.
Note: This might not work as well if you have another control layout.
I have an easy solution if you happen to be using a newer laptop. I've used it a couple of times at the ends of depths. Simply make sure that your laptop's mousepad is turned on (the reason I say newer is because you need the ability to turn it on and off). After that hold down the left mouse button in the direction that you wish to move and while holding it down turn off your mousepad. This will make the computer think that the mouse is still held down and you can walk away as your guy continually runs into a corner without anything.
*NOTE* These instructions are using the default controls
Orrr you could type /afk and a message and it puts you away mode without idling you. At least in town it does this, not so sure in the dungeon's.
Walk back to your keyboard and move a step every couple of minutes.
Voila.
(Yes, this is the only solution.)
