Early mission to craft equipment

One of the early missions takes some of your equipment (a gun and a sword) and turns it into a gun and a sword with a UV

But one of the ones I threw in already had a UV and the mission erased it (though it replaced it with a better UV)

Don't know if this is a "bug" but it's certain something that may have been an oversight.

It does not make it clear

It does not make it clear however that your UV will be eliminated.
