Whenever I do and reboot the game, it just reverts to 1x. Not sure how long I've had this problem. I've even tried forcing it through the NVidia control panel but that doesn't seem to work, either.

Sometimes resetting the NVidia control panel back to its defaults and then attempting to set the AA rate in Spiral Knights will get things working properly.
