It's thought that higher-Heat equipment have a higher chance of generating a Unique Variant when used in alchemy.
There is no evidence of this, though.
You can transfer Unique Variants from the original item onto the product.
There is no other known effect of leveling an item before crafting it into a new one (though 4- and 5-star items require you to level the previous item before you can build them).
