I have been trying to get the Time To Get Crafty mission but I crafted the items but they didn't go into the checkbox. Can someone help? Or do i have to recraft the Freeze gun and The Flame sword? I have a screenshot that shows on the right that I have both items.

You need to have them unequipped before it will count; according to that screenshot, you're wearing both of them. That's going to make it not work.
Close the "Missions" window, unequip both of the weapons and try it again.
