Find a gate with gear levels other than deconstruction zones in tier 2. Farm them and if you find a danger room (those locked energy doors that lead to big fights with random enemies) invite some friends and clear it out. The other advantage here is that gear levels typically have large clusters of boxes even outside the danger rooms.
Another option is to farm gloaming wild woods or the royal jelly palace with random groups which is a decent option if there aren't any easily accessible gear levels in tier 2. However, I believe the first option is the best method.

I did shadow of the beast 4 times on elite and I got 2 advanced orbs and 1 simple orb. Second thing you also get a decent payout, about 2100 crown per run, buy ce then get some orbs using the supply depot.

Do it the way we used to before Orbs of Alchemy even existed. Pay 200 CE per 3* item.
If you don't happen to find orbs when doing runs, and you just happen to be impatient enough, buy them directly.

@Evaloution Most don't consider 2.1k a decent payout, and GWW isn't a good option for orb farming.

Nerfed Drop Rate
So - like most of y'all I actually have a life and play Spiral Knights when I want to release stress and have a little fun.
I tried all of the alternatives above... The rewards - credits... crowns and some warm crystals on elite... Not a single Advanced Orb of alchemy... only flawed and simple and both were on the elite play settings. These - the drop rates - have been nerfed. I simply bought my three remaining pieces for tier 3 - pathetic - but hey - the game was free until here.

it's still free to play even if you buy orbs with energy purchased with crowns. You don't have to rely on only orb drops.
You don't have to play constantly to get them but you shouldn't expect to get tons of them in one day or something

I'm afraid I'll have to disagree on that point. The game before Orbs of Alchemy was in no way 'free'. Okay, let's assume it was 'free' and not a single person spent a penny on CE. This means there is NO CE in circulation, correct? Let's call this bizarre world "Cheapskate Knights". Now this means the game would be a massive grind fest. Want 2* gear to gain Tier 2 access? Use up your mist for the day, or do Snarby a billion times over. But, oh wait, the mission system gives you a 2* Cobalt set for free. Want 3* gear? Good luck. The 200 CE crafting cost exceeds your 100 mist limit. Therefore, you cannot craft 3* gear, and have to grind Royal Jelly Palace until you can get a full Brute Jelly Set. Want 4* stuff? Well, too bad. Unless someone were to pay for CE, then no 4* pieces would ever exist unless by some stroke of luck they dropped from a Treasure box. Want 5* gear? Well, you could grind Vanaduke, but you would need Tier 3 access first. Can't get that with just Brute Jelly and a Sealed Sword. "But wait, can't I just use crowns to buy CE?!". What a good question. In Cheapskate Knights, a world in which Spiral Knights Pre-Orbs was Free, and nobody spent a dime on CE, there is no CE to buy with crowns. Even if there were CE in the market, that CE had to come from someone else's money. Ergo, not free.
With Orbs of Alchemy, given to you from missions, and having a rather decent drop-rate, and being purchasable for the exact cost crafting was back in the day, Spiral Knights is free to play. In Cheapskate Knights, Orbs of Alchemy would allow for 3* gear and 4* gear and 5* gear to be crafted. You just need to get off your lazy buttocks and find the orbs.
If you're getting nothing but Flawed and Simple, you're most likely playing in Stratum 1 of Tier 1. In other words, the wrong place.

Back in ma day we grinded JK with our hard earned 2* stuff (lovely Firetech Alchemer and Demo Helm, you served me well) AND LIKED IT. But seriously, with drop rates right now it's actually 100ce more expensive (because no mist) to craft stuff and there not enough free orbs (like they were supposed to?) to cover them.

I'd recommend tier 2 arcade, try to play it on elite and avoid the compound levels.
