I feel prestige in spiral knights is like one of those feature OOO just threw in at the last second even though it has potential to be really meaningful. So my suggestion is upon earning a set amount of prestige the player should be awarded in some way, it does not have to be a physical prize like cr, ce, prizebox, weapon etc. but maybe a pet skill/perk, chance to get extra heat, a letter from a npc or access to a personal garden/zone/home/lobby/area (kind of like a guild hall but only for you). In essence something that doesn't give you a massive advantage over anyone else but is still rewarding in a sense.(tweak, time saver, small help etc.)
