The only thing that dark matter seems to have over dark rets would be an increased knockdown effect... but that only effects like, gremlin thwackers? Which is silly, because they spawn alongside everything that dark rets is best against... like menders and turrets.
Is there ever a situation where one would want dark matter bomb over dark retribution?

I guess burst damage. DR is continuous damage over time, but it relies on the enemy(s) staying in the area of effect. Shard bombs deliver their damage in a quick burst (Albeit it's two explosions that are slightly staggered and has the same charge time as DR). The best example of this I can think of is maybe the Seerus fight. He's somewhat predictable in his movements, so you can place a bomb just before he begins his attack. Said attack is somewhat quick, and he'll be gone just slightly after he completes it, so the DR's continuous zone of damage wont be as effective. However you can debate the DR is better to deal with the constant swarms of minions soo...

Dark matter gets a odd spot in the shard family it is on par with the splinter and just above shard, but below everything else. Salt is better than dark matter in my opinion and a better comparison against DR. If it was against DR and dark matter DR is better, dark matter has a hit limit (along with all shard bombs) which limits its damage output greatly.
DR is just a straight up dps bomb and it does its job perfectly, while salt is a nice for its burst damage and status. DR has no knockback, which makes it safe in a group, but also takes time for its damage to play out. Salt on the other hand takes a bit of knowledge to reap a greater reward, but that burst damage is quite nice if you can get it down. Salt also has a moderate shock status which gives it a great use and a unique combo. Shock acts as a elemental damage so in short it has two sources of damage and raises its use against certain families.
In the end it is against a pure shadow dps bomb and a mix of damage and shock. Salt is more fun and it is great to see shock on jellies, the shock even allows its use against undead. DR is relatively easy to get and use, and it is unmatched against most shadow weak enemies. Personally if I was you I would get DR, then work on Salt for a very entertaining bomb, or get dark matter if you like shooting yourself in the foot.

Of course there is!
When I'm doing shards-only runs I have to use Dark Matter instead of Dark Retribution because Dark Retribution is not a shard bomb.

The shocking salt bomb is good, but its in a different ballpark than the pure damaging dark matter bomb... whenever I bring it, its just for the sake of being weird and using a shard bomb rather than whatever else...
And the seerus fight is an interesting one. I've never brought it there, but I have brought Dark Retribution to it.. Perhaps the running away tactic works better with dark retribution?
Like, if you ran away while spamming the bomb, you could hit enemies. Of course, Dark Retribution might in all likelihood be better for that too.

I highly doubt it, unless you're a pro shard bomber like Zeddy. DBB is great vs Gremlins because it has respectable damage and knocks them down, making them stay in place while you kill them.
