Since the upkeep is paid through crowns only and no one can take them out, what is the point of putting them in?

But those recipes don't have every mat in the game, so does that mean guild treasury only accepts one's that are in the recipes?

It accepts them all, you just need to be careful that you are only putting in the necessary mats.

They are for buying things like chairs, tables, the AH etc for the guildhall.

Yep.
When you purchase a Hunter's Lounge in your Guild Hall, you can use the materials there to craft Boss Trophies.
While these start out as small things, they can eventually be upgraded into big trophies that resemble the bosses themselves. Shiny!
