I've played through all the Tier 2 Strata with guildies and twice it has happened where instead of receiving the full number of Jelly Gems after a boss fight (4) we just got 3 instead.
3 is not the maximum number of jelly gems you can receive.

New max is not 3. I received 4 the other day after a run. I have not gotten 5 since the update so i'm not sure if it is still 5 but you can get 4. The majority of the time I get 3 regardless of if I join at the crossroads or start the run from the clockworks.

My understanding is what Katmint said. It's probably less common to get higher amounts. I have yet to get more than 3 myself.
AFAIK, he still randomly gives 3 to 5 tokens for doing the whole palace. You get 2 or 1 for skipping stuff.
