So, I've been talking to the dudes in Arcade, and I wanna deposit some minerals, but all I get is just a mission interface...I read the wiki, and the control panel is different. How do I do this?

Due to the fact that people used to deposit all of their Moonstone and Valestone into the gates, every gate had either a Poison stratum or a Freeze stratum, with the exception of pre-determined stratums. The feature to deposit minerals was thus removed.

Probably the achievements will get cleaned up eventually. There's a long history of Three Rings putting off fixes for unimportant things (and important things, but that's not my point right now). For example, alchemy machines bore the energy symbol for a while after energy was removed from the crafting process. Then Three Rings fixed that.

The food Alchemy machine still has its Energy symbol.
You can't deposit minerals right now. The rules for minerals and gates were changed a couple of months ago, as the first part of a two-part revision of the Arcade. This part of the game is in flux. For now, just gather the biggest minerals you can (or the ones most useful as sprite food), and hoard them, for the eventual day when they become useful again.
