Yes, the compounds were:
-Owned by gremlins
-Home to some kind of experimentation on the mini enemies
-Destroyed or abandoned, then re-inhabited.

And what about the scenario rooms? What do they tell us? Specifically the one with the broken down mecha knights.
Compounds were secret labs owned by the gremlins that were used in the attempted mass cloning of feral, ferocious creatures that dwell in the clockworks.
Some of the attempted cloning projects were the cloning of a genetically spliced slime family, with DNA taken from both jelly cubes and Lichen. The combined DNA, when allowed to take form, appears to be a gelatin blob of goo that is able to grow spikes in an unusual fashion. They are very aggressive towards Spiral Knights, properly due to its association with the Jelly King and Queen.
Another project involves the attempted genetic engineering of the beast species, with hive minds that allow for grouped ambushes on Spiral Knights. These primal beasts are very aggressive towards humanoid beings, probably due to an innate instinct to eliminate larger enemies from their habitat.
The last project involved the mass cloning of a species that seemed to posses the ability to transmute dark matter into dark energy, allowing for anti-gravitational support as well as utilizing it as a propellant. These beetles seem to have a liking towards dark matter crystals, which provide for the anti-energy that they used for their nature-defying actions.
Breaking into one of these compounds implies war, and that these cloned creatures be released to unleash fury on Spiral Knights. Extra security is provided if necessary, and constructs as well as gremlins are deployed to stop all intruders.
