Isn't it frustrating to go through an entire floor only to be greeted by a plethora of vials and whatnot that you cannot carry, even worse when these boxes don't drop any treasure. We already get Vials, HP/remedy capsules, etc from enemies, I see no reason why treasure boxes should drop so many of these.

Shadow lairs are 100% red treasure boxes.
Red treasure boxes don't have pickups.

Danger Mission treasure rooms
Danger Mission treasure rooms have a few green boxes for some strange reason; I don't understand why they're there. It would be better if they had only red boxes in the treasure room for Danger Missions.

Agreed, but the majority are red in the final depth of Danger Missions [42/54 or 78% in GitM are red]. That leaves 12 box chances for pickups at around 36% chance per box.
I find this to be most frustrating in the treasure rooms after Danger Missions. What am I supposed to do with these 4 pills lying over in the corner? Heal myself from a burn from my nonexistent Fang of Vog?
