i don't want to answer this myself because staff would look at my answer and prefer not to speak because i would have already answered your question, which sucks because that happens most of the time to make the community look terrifically helpful. i also genuinely want to hear from the remaining devs/admins/gamemasters themselves.
in which case, watch this and literally take it word for word because you should believe me: i'll say no; it's not against the TOS. in the TOS (section 23.8), it says "you are allowed to modify game files as long as it does not affect the core mechanics and gameplay of the game" which implies that you, in fact, can modify game files as long as it does not affect the core mechanics and the gamepla)y of the game.

In the technical sense yes, it is against the TOS as Spican points out. Fortunately these things do rely on common sense and the GMs are the ones to employ said common sense. The most likely scenario is that cases such as yours where you simply reskinned something because it looks neat are fine but that cases where you reskinned something so that invisible lockdown players are less invisible are less fine. I'm far from a GM and cannot say that this is the case at all, so it would be wise of you to open a support ticket since they might not see this for however long.
Main problem with doing texture edits (or any sort of file modification) is that it can have unexpected impacts toward game's performance, which could lead to many varying problems. I remember seeing a post like this long ago here: http://forums.spiralknights.com/en/node/15344 Do note the thread is almost 5 years old, and the Game Master that responded in this thread has retired.
As Fehzor suggested, first thing you should do is contact a GM and see if it's perfectly fine before attempting something such as this.
Sorry folks, this still stands. There's no expiry date on the ToS.
Replacing models in the game has made my client run screwy a few times, and texture replacement usually takes up more space than the original .png file.
In short, it's definitely entertaining, but it can cause performance issues, and as such it's better for singleplayer and Haven rather than co-op dungeongoing.
Is there perhaps any way players involved in this can work together with GMs to correctly optimize this?

With all due respect, other than the few KBs more space taken and the relatively small increase of lag, there are pretty much no downsides to reskinning weapons. It gives players a sense of achievement, which this game rarely provides, and it can make gameplay more interesting. As for the TOS, I scrolled down a barely past a page worth of rules, and it very clearly stated that this is a game made of content produced by players, OOO, and other parties.

Just imagine if the debts would actually accept good designs made by players ( * cough cough * ME * cough cough * ) and possibly turn them into reskins or weapons of their own (please, devs, ELEMENTAL ACHERON I HAVE A MODEL AND EVERYTHING JUST PLEASE).
If you read the rest of the ToS you'll come to the part that says not to modify game files. Specifically:
"You agree not to do any of the following prohibited actions: [...] 13. modify any files or use any game hacking/altering/cheating software or tools, including scripting or macroing software, or attempt to disassemble the game client and/or decipher the data transmissions between Spiral Knights' client and server. These activities will result in immediate termination of the Player's Account and may subject you to civil and/or criminal liability."
Whether or not it makes the game more interesting for you or others, it's still against the ToS and that's not going to change. Many, many others in the past have made texture packs, none of it has been adopted. Sorry, mate.
Were the admins thinking right when they scripted the ToS? By definition, a player could violate the ToS by simply changing controls because editing them in-game results in a data file change. Also, how could players create the content of the game, as stated in Section 1, yet NOT be able to edit game files?
Oh wellz. Guess Ima go back to repeating vana over and over until OOO does something USEFUL AND/OR PRODUCTIVE.

Really? I find that bizarre. Where in the registry? And no, this isn't really in the SK installation. Registry changes are modifications to the Windows installation.
Though I'm skeptical. Any user can play Spiral Knights, so stuffing options in the registry basically means I have to be an sys admin to play....unless you're on a newer Windows system? I don't quite remember.

This means you can create .reg files and run them on a computer to restore your Spiral Knight's custom controls.
You need to be an administrator to install SK or any other game/program unless special permissions are given by the system admin to a limited account. That allows SK to install and modify its own registry keys (and Java's) without being an admin yourself.

If you read the post from five years ago it says that it is a slippery slope to allow some mods and then assume people will always use it for innocent means. Flat-out disallowing it allows them to take action immediately without having to consider if it is harmful.
