I'm unsure about the Lichens.
Should we let them combine if we can kill the upgrades?
Do they always/never drop more loot/$$ compared to individually killed?
Or maybe only at their upgrade tiers?

Nobody has actually taken the time to get evidence on any of these claims, and it's pretty impossible because drops are random, so it would require making the test a hundred times at least.
i posted a thread asking this same question before. its probably buried 10 pages back by now. not sure if I got a real concrete answer, but there was a correlation between the drops and number of cores in the lichens/fused lichens.
When I wasn't as good at playing and had worse armor, I preferred to kill the smaller lichens individually. Profit is nice, but dying erases it, so prioritize staying alive.
Now I'm better at playing, so I just find it more fun to kill the bigger ones because they require a little more strategy than "run up and slash with sword." So now I let them merge.
My advice to you is to do what you find fun and don't worry about profit. The net coin and heat amounts don't seem hugely different, but there may be a better chance to get brute and gel cores (which aren't terribly rare anyway) if you let them merge.
I don't have too many data points yet, but from a crowns/lichen standpoint, they seem to give an increasing amount of crowns as they merge until the first spiked phase, then it declines slightly. I'm thinking the decline is just an anomaly as it doesn't make much sense.
In my experience, lichens given the opportunity to breed seem to be richer than those that die sad and alone.
If there are only a few smaller lichens, try to prevent them from combining. You'll get about the same loot either way and keeping them separate is more fun.
If it looks like there are enough to form a Giant Lichen Colony, the type that sends spikes through the ground, let them combine. You'll get better loot and the big ones are more fun to fight. Any character can solo one of these.
Unless you are searching for Rocky Cores I disagree that the Giant Lichens give better loot. It takes, what, 8 Lichens to make one? If you kill 8 Lichens you will get aprox the same loot as kiling a Giant Lichen. IMO anyway.
I keep them separate because I find it more challenging to do so than to let them combine and beat the thing to death.
I'm a fan of just letting them combine. It feels more epic when you face down this gigantic gelatinous blob, instead of killing the little ones before they form. But that's just me. Besides, I let them combine because it's a pain to have nearly depleted the health of a giant lichen that hasn't fully evolved, then have a small lichen come up and combine with it.
It grows larger, stronger, and regains its health.

So far, everyone that has said that colonies drop more/less loot has failed to give any convincing evidence.
Where there will be lots of gun puppies or Jelly King, I farm lichens individually and hope the individuals drop vials.
Also, I was under the impression that the developers fixed the lousy drop rate from giant lichens.

1. You can always kill the biggest lichen. You just need better tactics to do so.
2. Always more loot.
3. ALWAYS more loot.
