SK is 3D now and a 2D example is the fan game made by Jempire. What 2D faces north south east west, while 2.5D faces northeast northwest soutweast southeast.

Partly True. However SK is still 2.5D.
Have you ever seen platforms overlapping each other (one on top of another)? Nope. The maps are plainly 2D, that's where all the platform runs. What you are seeing is basically 3D sprites, as much similar to runescape (which of course is 2.5D as well). 3D games purely allows the z-scale to run freely, 2.5D merely disguises it. Java does not have the capabilities.
What's a 3D game? Those games that you have such as Tomb Raider, Call of Duty, etc. which you can jump everywhere and do random stuff.

But a fan mmorpg of a mmorpg?
Some random single player rpg-maker game with a small story is more appropiate.
With a MMO you need servers and players playing it.

It's perfectly fine as long as you don't charge money for it, since Spiral Knights is not your idea (fangames are fine though)

How about having donation system, to keep the game server up. Since I could pay the VPS to keep the fan game's online 24/7 which will cost money and the money I will charge from the donation will be spend there. Will it be fine?

Donation system is fine, although I'd ask OOO first if I were you.
PokeMMO is a free fan game (well, it's more like a mod) of Fire Red with a donation system.

yeah that page is blank, it doesn't even load nor give me a connection error or anything which is error, it's just blank.
